I believe the story choices only affect your reward in the end. So if you don't make choices as your class should (i.e. a Jedi who likes to cut down everyone in their way) then I would expect you would receive less of a reward from quests or be punished somehow. I know in past SW games your choices would push you to one side or the other but I think that would be too chaotic here.
Edit: No the Twi'lek uses blasters so....I dunno
